Tim Southee declared after Michael Bracewell and Tom Blundell struck to extend New Zealand's lead to 319.
Apart from the two, Tom Latham scored 62 runs while Kane Williamson made 41.
Naseem Shah, Hasan Ali, Abrar Ahmed, Mir Hamza, and Agha Salman took one wicket each for Pakistan.
Pakistan failed to take the lead in early overs but lost opener Abdullah Shafique and nightwatchman Mir Hamza in the last over to fall into a hole.
Southee broke through Abdullah Shafique's defence with a ball that stayed low, and Ish Sodhi tossed up Hamza with an intense spinning delivery, hinting at how the pitch might behave on Friday.
